Just as on the Nook Color (the newer ones) and the Nook Tablet your books are stored in a hidden B&N partition. The books in this partition are sync'd with your B&N library.

This comment seems kind of random and unrelated to the OP. It is also substantially incorrect; you do own your eBooks. Also not sure why it is tagged as "DRM" as the original question and this 'response" don't really have anything to do with DRM.
As the other poster commented, it has to do with the non-visible partition for B&N content.

If this is the case, you can't use calibre, as it is looking for books in main memory.. However I have seen posts where people have no trouble using calibre with their BN Touch.

My understanding is that Calibre is designed to work with non-DRM'd books only. I used Calibri to manage my SD Card books. I remove and add them from my Simple Touch using Calibre. That way I have a main database.
