First of all .... Why? is 'Por qué' always two separate words with an accent on the é of qué
'Because' is always one word - porque

How about perdone, disculpa, lo siento in which ways do these differ when spoken?

Saludos - Greetings
All three of these are disculpatory in nature. All are quite similar in meaning.
Perdone literally means 'Pardon', disculpa comes from the Spanish infinitive 'disculpar = to forgive', lo siento is the most common way to say 'I'm sorry'.
perdone - pardon
disculpa - forgive (me)
lo siento - I'm sorry
