Shelves Empty After Reboot

I've noticed that if I turn off my simple touch, any books that were on any shelves are removed. This only affects books that were on my SD card.
Has anybody heard of any workarounds for this yet or if B&N is working on a fix for this. It is too much of a headache going through 200 pages worth of books to find the one I want to read, and I don't like leaving my Nook on all the time because the screen will wear out and the refresh rate drops dramatically after no activity for a period of time.

Yes, it's a known issue. No, B&N hasn't confirmed they're working on a fix, but then they never comment on what may be in any future firmware releases or when they will happen.
However, I'm not sure where you're getting to this conclusion:

I've never seen this reported. Yes, if you plan to have it inactive for a week or more, it is recommended you turn it off. But the regular "screensaver" does really wear on the screen. It doesn't even draw power to maintain.

When your Nook is asleep (displaying a screensaver image), neither of these dire consequences is true. The screen won't wear out, and the refresh rate isn't affected. I think you may have misinterpreted something you read and/or observed. Let us know where you got these ideas, and maybe we can help clarify.

I got those ideas because it actually happens. After hours of inactivity, the text will appear faded for a short while, and the refresh rate is really horrible. At that point, I have to turn it off for about 15 minutes and then it will be back to normal.

That doesn't sound like normal behavior for the device. When you wake it up from the screen saver to a page of text, it forces a full refresh. The text should be maximally sharp. Then, as you turn pages normally, it does a full refresh every six page turns. The quality of the text does degrade slightly during the five page turns that are not full refreshes. Most folks don't notice this unless they're looking for it, but low light and small font size make it more noticeable.
If what you're seeing differs from this, take your Nook into the nearest B&N store (I hope you have one nearby) and compare yours to their display models. Ask the Nook specialist to look at it. If yours is underperforming, they should offer you an exchange.

Thanks. Will do. That is definitley a problem with my device, Instead of doing what you say it should do, it does a full refresh EVERY page, and the refresh doesn't work, and the full refresh takes longer than normal.

If the page is showing pictures, it will refresh every page.
Or, maybe you really have a Kindle (sorry, couldn't resist).
