Can I save nookbooks to my Pc as files, like .pdf etc.?
or I can read them on nookbook apps only?
You can (I would say should) save your eBooks on you PC/laptop/Mac. If you download Nook For PC, Nook For Mac, Nook For Windows8 or NookStudy the eBook files will download to your computer as epub files. You can use these programs to read your eBooks as well (they support .epub and .pdf). Many NookBooks can also be directly downloaded from the B&N website.
You can also read your eBooks with ADE on your computer. On your mobile devices there are multiple apps that you can download to read your eBooks on, such as Mantano and Aldiko.
I would also suggest downloading Calibre to help manage your eBook library. It has a lot of nifty features and extra 'plugins' that you can download to manipulate your eBook files to more suit your own needs. Calibre also has a reader built into it, but can only read DRM free files.
