You need to give as much info as possible to get a good answer.
-Where did yu put on the Nook?
-Does it happen "a lot" or all the time?

This is your first post. Do you have a nook or NOOKColor? Is the device registered? Do you have a B&N account? Are you able to successfully connect your device via wifi?
What exactly are you trying to do? Where are the nookbooks coming from?
If it's B&N books, you download them via wifi to your nook, then "check for new B&N content." If you are trying to sideload, move them from your computer to your nook (which really isn't necessary with B&N books), they would go into "My Documents," and you may still need to "check for new content."

It sounds like you are trying to read books that are not supported on the nook-no, really. If you bought the books from BN, you can use your wifi or 3G to download them and don't need to sideload them using the usb. If you are sideloading any books you must make sure they are supported. If they are from BN, check online for the particular book and see what devices are supported, since some are for the NOOKcolor only.
If they are from other retailers, are they open, unsecured epubs? What format are they and do they have security (DRM) attached such as Adobe secure epubs do?

When you download NOOKbooks to a PC using the Download button (as opposed to NOOK for PC), B&N gives them a file name like xxxx_epub.v2.epub. NOOK 1.5 won't open files that have more than one dot in the file name. You need to rename the NOOKbook files to something like xxxx.epub. If you use NOOK for PC, the files that it gets have a usable name.

Thank you Mr. Pardee. That was exactly the answer I've been looking for. I should have known I'd find the answer in the forums, and not from increasingly strongly worded emails with customer service.
Much Obliged!

This is exactly why I love search. For some reason a couple of nights ago, I opened my (classic - v1) nook to read and the nook was telling me "Welcome to your new nook..."
It was reset to back to factory default. I know I didn't do it, but there it was. The SW version was set back to 1.0 and all I had was the v1 cell capability. It took me about 2hrs to get back to 1.7 ... anyway ...
I had this same problem with unsupported file type. I changed the filename (deleting the "v#"), nook then prompted me to download the book again. All is well now.
TY all
