I can see all of my documents from my nook but through my computer?

Hello,
I several books in my documents that I can see when I used my nook. I had hooked my nook up to my computer to delete some of the files and they don't show up on my computer in my documents. Why is this and how can I fix it?

Are they in another folder? I have a folder Named "Ambrose Bierce" on my nook. I put it there. It shows up as a readable document in "My Documents" but it is not in that folder.

The folders in the file system do not show as separate folders on the Nook. They all just show up on the Nook as in "My Documents" but they may be in some other folder (or a subfolder) when you view it from your computer.
