How do you delete epub files from the nook itself. I deleted the file from my BN account "my documents" but on the nook itself, there is no "archiving" option or delete option.

If you're talking about sideloaded documents (those not purchased from B&Ns) then to delete the book, you have to plug the Nook into your computer, navigate to the My Documents folder within the drive labeled Nook, and delete the file.
Or, you can download Calibre and it can manage deleting sideloaded documents without navigating through the Nook files.

If its a book downloaded from B&N, and you deleted it from your B&N account on-line, then try Look for new B&N content button. It should synchronize.
My advice, never delete. Simply archive. However, just before 1.2.0 came out some duplicates appeared and I deleted the older versions, and kept the newer ones. I had to do this from the web site. Then I checked for new content on the nook and it fixed things right up.
