No, any files in the B&N Library folder other than the ones you download from B&N will not be recognized by the nook.
All non-B&N content is to be put into the "My Documents" folder and all functionality for the "MY Documents" folder is found under "View My Documents"
Sort By Author or Title is the only navigation available for the "My Documents" folder at this time.
