(I saw the other email problem thread, but that seemed to be POP3-oriented. My problem is over IMAP.)
I have a fairly specific, odd email problem with my IMAP account. I can send and receive just fine, and move messages to folders, but if I delete a message on my NOOK Color, it never takes on the server. I do not have this problem with other IMAP clients (K-9 on my Android phone, Thunderbird on my PC), it is specific to the NOOK Color email app.
My settings are:
Username: firstname.lastname@example.org Password: ******** IMAP server: lavabit.com Security type: SSL Port: 993 IMAP path prefix: <Optional, left blank>
These are the same settings I use in K-9 on my phone, which works fine.

K-9 Mail is now available in the Nook Store! I installed it (already have it on my phone), and my issues with email not deleting from the server are solved.
